Because she wants to play but knows the cat will kick her butt... same with my dogs. They really just want to play with the cat but the cat will tease them and then beat em up..haha

Could be the cat has attacked the dog in the past, and the whining is a way for the dog to get your attention to remove the cat. Or, perhaps the dog likes the cat and is expressing it by whining.

If you had the cat before the dog its most likely a territorial habit... In other words the dog is letting the cat know that she is the boss and that it wont get in her way... There may have also been a bad experience with other cats before you got him. Either way, as long as they dont hurt each other its should be alright. If they do start to fight my may want to look for getting them spayed/neutered. Good luck!
